and even then Chrysalis was still obsessed with defeating Twilight. In The Beginning of the End she said something like “I will defeat Twilight and her friends and they will pay for stealing my kingdom”. Since when did Twilight steal her kingdom? She was kidnapped and couldn’t even do anything.

What bothers me is how Chrysalis doesn’t realize that its ultimately Spike that caused her to lose her hive.  
Yes, Starlight was the one who well.. pretty much caused the whole skittlebugs thing but SPIKE was the one who befriended Thorax which ended up causing the hive to reform in the end. The fact Chrysalis doesn’t realize Spike befriending Thorax just adds in salt to the wound that Spike got robbed big time in To Where And Back Again.

It always bothered me how little they did with the whole Chrysalis-Starlight nemesis dynamic. They kept building it up from Chrysalis’ side, but we never got to see them interact, or see Starlight’s perspective on their rivalry, until the finale, where they had a fight and… that was it.

I agree. They could have even still given that message by having one or two of the villians reform.
 
They had three villians to work with. They could easily have gone the direction that at least one of them realized their mistakes, while the other two didn’t. It could have been a great way for them to overcome the villians. By having an assist from the one that has a change of heart.

I feel like Chrysalis had those positive feelings of friendship just below the surface, but her pride and stubbornness seemed to always get in the way.
 
I wonder what would have happened if Twilight or somepony like that had seen what was happening on the mountain. Saying just the right thing at the right moment might have been all it took to tip the scales for all three. Unfortunately, as we know, it was not to be.
