Chaos Knuckles was based on a glitch involving the Master Emerald. Chaos Knuckles is a glowing green Knuckles that has fused with the Master Emerald.

I don’t know about the “green Knuckles” thing, (I never read that issue) but I hear Scourge (Formally known as “Evil Sonic”) became green as a homage to the old “green Sonic” gliche from Sonic 2. (And also to differentiate him from Sonic, so they can’t do that lame “It was Evil Sonic pretending to be Sonic” plot twist ever again.)
 
So they have a few clever references/in-jokes for longtime Sonic fans to spot in the comics. (They even had Eggman quote a popular meme. Hehe)
 
And yeah alot of characters have been roboticized, and returned to normal. So it’s funny how alot of Sonic fans are panic-ing over Sally’s situation.

To be honest the comics got easier for me to follow when writer Ian Flynn started writing the series in 2006. (I don’t get why some fans like to bash him, he’s a pretty cool guy, and knows more about the Sonic franchise then previous writers did.)  
I like how he keeps the stories more simple, and “straight to the point,” but still giving them some depth, and continuity.  
I’m looking forward to the Sonic & Megaman comic crossover personally.

Sally was “dead,” but not really. Yeah, I know it’s kinda a comic cliche’, but to be fair the writer at the time Ken Penders really did want to kill her, and Robotnik off for good, but Sega wouldn’t let him. (Though, I think killing off Robotnik for good would’ve been a worse idea.)

From what I heard Thrash the tasmanian devil was made to be a more “suitable” rival/enemy for Knuckles whom could actually match his strength.  
Also, nice bit of trivia: Thrash’s design was based on the animation toggle between where the tiny Sonic turns into Knuckles on the “Sonic & Knuckles” title screen.

I haven’t looked at it for 7 years, but for the years I did read it you could just get into it from just one issue, it’s the main reason of all my friends growing up that also liked Sonic none of them looked at the comics.
