The Cutie Mark Crusaders  
Bucking trees instead of headbutting them  
Squashing episode ideas that would have been more ethically controversial than Feeling Pinkie Keen, Over a Barrel and Bridle Gossip combined  
Having it be in a format that made making more than one season possible
 
When you get too much creative control, you get Star Wars Prequels.

Actually, considering at least two of the already written episodes are about Twilight dealing with her alicorn status, it means a complete rewrite would be necessary for her character.
