There is only one other pony with red eyes and that’s Snowflake (or Roid Rage).

Red eyes on Vinyl became the default style among fans - not just those who were also anime fans - because it provides a good contrast to her white coat and neon blue hair. That same pleasant contrast applies to the irises of every other one of the Mane Six except Twilight (and Rarity to a lesser extent). When the flash model for Vinyl was leaked and it turned out her eyes were magenta - identical to Rainbow Dash - that kept the contrast everyone liked while not being so striking as to be distracting. It’s a fine colour, I’m saying.
 
Fun Fact: Andy Price colours her eyes red, in direct opposition to the canon. Not sure why that was what he decided to take a stand on, of all things.

The animators forgot to fix red eye in the images before importing to flash.

Blue makes a lot more sense then red.  
Red eyes on this pony always looked like it originated from a mind of some animu-weeaboo disgustingly cliche fanfic writer.  
“Hur hur ! DUh! I make my characters have unique pupils because it makes me feel original!!”
 
Its too bad the show caved in by letting ugly fanfiction squirm in.

I really love Vinyl with blue eyes.  
I’ve even heard of her with yellow eyes.

They do. I’m a huge supporter of Red eyes.
 
But, the idea for Blue came from an argument with a friend and damn if I don’t love the hell of Blue as well.

With her white coat and blue mane, she just looks odd with blue eyes.  
Her magenta or red eyes just add a little bit more.
