The clouds appeared with the plunder vines and disappeared when they did, as well as sharing their spikes. Take that as you will.
Or perhaps the forest itself eats magic and it was out hunting for food. The vines simply destroyed their food supply.
Given that these clouds had the same spikes as the plunder vines, I’d assume that they’re related. They were also able to affect unicorn magic, so I’d assume that this was a related ability.

I assumed it’s the Everfree’s “move-on-their-own” clouds. Celestia said the Tree was suppressing the forest from growing, so if is too weak to control Discord’s vine, it probably let loose the forest as well.
Oh wait, I remember, it’s the untamed self sufficient Everfree Forest clouds breaking free from because of the tree of harmony being sh*t tier.
They were never explained.
I’m going to assume it’s some weird side effect of the vines.
