The MLP mod offers Zombies and Skeletons being turned into ponies using just texture swaps of the pony player model. Since Button and Sweetie are portrayed as themselves instead of blocky pony models, the same logic of ‘texture swapping’ applies to zombie ponies and skeletons, hence them being presented as ‘2D’ renderings.
Endermen are the only exception in this example, because Endermen are not edited or altered by the Mine Little Pony mod. You can chalk the Enderponies up to Jan probably wanting quadrupedal mobs for completion’s sake.
As for leaving the Creepers as they are save for the texture swap provided by the Love and Tolerance pack, I feel they were left as they were because they are monsters that are not born from ponies or humans like the Skeletons and Zombies are. Enderponies and Endermen are from another dimension entirely. As such, much like the CGI Timberwolves in the show, Jan likely created a more three-dimensional appearance for the Creeper to emphasise its firm footing as a unique species in the ‘monster’ category.
As an additional note, a Slime makes a brief appearance and it seems to have the three-dimensional style applied also. This would make sense, given that Slimes are a unique species of monster too.

Doesn’t explain why the other monsters are so detailed and not cubic. Changing them from humanoid appearance to equine is logical, giving only them fully FiM-esque style and leaving others cubic is not. For spiders there are even model examples in some episodes.

Without the cubic world it wouldn’t be Minecraft. The characters are fine either way since it’s not CGI. It just seems the monster designer wasn’t sure what he wanted.

Zombies, Skeletons and Endermen are all based on humans. Thus, in the ponyverse, they’d all be based on ponies. Creepers and Spiders are not based on humans, therefore, they wouldn’t be based on ponies either.
And yet you have no problem with the cubic world, the floating items, or any of the other stylistic aspects of Minecraft that were preserved.
Arguably creepers are already close to pony, being on four legs. Also, unlike the other Minecraft enemies, a key feature of a creeper is that you can’t tell what direction its looking without seeing its face, making such encounters all that more scary - to make it pony (adding in a barrel/etc. or adjusting the head) would belie which way it is facing and “ruin” the effect.
Whatever, the point is either change everyone or leave them all game accurate.
Not the point, if it’s both the creepers and spider that are not stylized into pony then that mean creepers are not the only ones.
Creepers were the only prominent enemies appearing all the way through the video that didn’t get stylistic overhaul. That’s why it’s most noticeable for them, the spiders in that one scene served as a filler for the monster mob and they’re easy to overlook. Creepers are the only ones with active roles that stayed the same as in the game.
