Maybe something with the mirror pool water? Perhaps one of the zap apple trees had a root that somehow got into a branch source of the mirror pool and had a magic build up and when they were catching the bats? Perhaps one bat landed on the tree and when Applejack hit the tree it caused something like a static release and mixed/cloned the two creatures?
 
I know its a complicated streatch but its all I got…
