To you, there are two qualifications that can make a reference work. 1) It should (though not necessarily) have some relevance to the plot at hand, and/or 2) Its inclusion must not detract from the plot at hand. In this case this reference succeeds on both qualifications.
The episode of Doctor Who referenced here also deals with a portal to another dimension that when closed off, can not simply be opened again. For all we know, the Doctor may have played an integral part in keep this portal open for the breezies, who took damn long getting there.
As for intrusive, they were there to just be another thing to cause problems for Seabreeze. They were not intrusive in the least. Using any other two ponies would have been equally as unintrusive, but you wouldn’t have complained over that. You’re ONLY doing this because you dislike this reference. Please correct me if I am wrong, otherwise don’t start such a stupid argument.

Well oddly enough, the episode where the Doctor wears the glasses involves as a plot point; an unstable portal that the characters have to briefly travel though.
So it’s above the level of basic shout out; there’s a direct episode correlation.

They live in the same town as Pinkie Pie. I’m pretty sure they’re used to weird and random on a regular bases. If it’s not destroying the town, they likely don’t care anymore what weird things ponies do.

Perhaps I should add this: The fact that Dr. Whooves is wearing 3D glasses seems to be too random unless you are familiar with Dr. Who and accept Dr. Whooves as Dr. Who-inspired. The novelty of wearing 3D glasses for no apparent reason at all calls too much attention to itself. Thus the reference can only be appreciated by those who are familiar with Dr. Who.
