We could scale Twilight to Midnight Sparkle, an inexperienced unicorn who was destroying the universe AND held back the Elements of Harmony.

I would give Goku the win by default (the style of magic of MLP doesn’t have the sort of game-breaking abilities needed to beat someone so powerful as Goku), but Rainbow Power… what it does is frankly so vague that this could quite possibly be an even match IF it weren’t for the fact that Twilight isn’t trained in combat.  
She might with in a match of raw power, though. I don’t know how much of the power of the Elements of Harmony that Rainbow Power lets a single pony access, but Friendship is the strongest force bar none.

No one actually believes Twilight could stand a chance against Goku; without the power transfer, Twilight’s natural battle instincts are actually quite low. (see Twilight and Cadence vs Worm for reference) Even if the Rainbow Form did multiply power, speed and reflexes by a lot, it would be increasing the speed and reflexes part from very little.

I think it’s obvious Goku would beat the rainbow out of Twilight, i mean.. he’s a character who beats enemies that are way ahead more powerful than the villains from MLP. Plus, he can increase his power without the need of some magical spell or magical thingys.  
(PS: Sorry Twilight fans if I offended you or Twilight in some way, but that was just my point of view.)

Be kind of a glass cannon fight without the fighting and flying instincts from Celestia and Luna…
 
But Rainbow Power Dash? Jeezus that transformation triggered something different from the others…and familiar. Imagine Sonic Rainnukes Hyperpowered x_x
