It seems to me that by showing this all to the mane 6, this antagonist is convinced she’s doing the right thing. I think villains like that who are merely tragically misguided rather than outright evil are often more interesting.

I wonder what happens when all the empty spaces are filled. Could the pony accumulate all the talents at once?

Maybe I’m a slowpoke, but near the center there are six empty spots right next to each other , compared to the random empty spots on that board. I’m guessing that spot is meant for the mane six.  

So instead of using a new mcguffin, does this mean they’re gonna destroy one?

Here’s guessing the supposed non-action bureaucrat villain is driven to the point where she surprises everyone by turning into a powerhouse by absorbing the cutie marks with their magic, talents and everything into herself.

Cutie Mark Magic could be somehow different. Like how Hokuto Shin Ken changes somehow in order to kill Souther or how Star Platinum learns The World for no apparent reason. XD

Taking a closer look, the pony with the Mane Six must be the mastermind behind what happened to that town with the equals sign cutie mark on all the ponies.
 
The staff takes the cutie mark, and thus the pony’s special talents, and imprisons it in that vault-like wall.
 
Now the question is: Once the Mane Six suffer the same fate and lose their cutie marks and special talents, how will Twilight be able to undo it, maybe even possibly break it? Have her friends go Rainbow Power, thus causing the staff to overload from trying to steal their Rainbow Power cutie marks and self-destruct, undoing the villain’s dirty work and freeing the town as well? Time will tell…
