A combination of 1&2 would be nice. She got a special talent that she considers as inferior and thus started believing that Cutie Marks are a bad thing, creating a society where nopony has an advantage above anypony else by take away the individual CMs.
Sure that means that she has a very high chance of being reformed, but on the other hand it would make her the first villain of the show without a purely selfish and evil motivation.
I would love to see her have some hidden depths to her motives, not just the usual “It was all a lie, it’s really all about me!” scheme that’s been done. Putting even a small twist to stories like these can make for a refreshing experience.

My bets are on #2, going by what we’ve seen so far. But it’s also possible that it will be set up to look like 2, and actually be #3 in the end.
Starlight Glimmer really means what she says about “equality is the only way to true friendship”. That would make her a mad social theorist, Equestria’s version of Karl Marx, sort of. Except that somehow she’s developed or discovered magic that could make her utopian visions real.
SG is a fraud. She has a low opinion of her own special talent, whatever it is, and figures it’s easier to bring other ponies down to her level rather than try to work her way up. She has the magic to steal ponies’ cutie marks, but she doesn’t believe in any utopias–she’s just in it for the power.
SG is a tool. She means what she says about equality, but she lacks the power to bring it about. Instead, there’s a hidden Big Bad who’s using her naivety to accomplish some fiendish plan involving stealing ponies’ cutie marks.
Wait. Wait a darn minute. I just realized what they might be referencing here. Take a good look at that row of houses in the establishing shot of the video…ever read A Wrinkle in Time?
Or maybe she’s deliberately made to seem like a stereotypical corrupt authority figure who talks about creating an utopian society using questionable methods, but is obviously going about it in a way that benefits her foremost.
Then they reveal that this is just a pretense for an entirely different goal. She just needs to accomplish this thing first so she has the means to realize her true dream – whatever it is.
I know it’s doubtful the writers would go for something that deep in this show, but the thought just crossed my mind.

That would definitely make for an excellent twist that breaks the show’s tradition.
plot twist, she might become a really big threat that they have to come back to for the ending of the season to finish her off.
Are they going to reform her? Kill her? Seal her? Or make her flee?
Please, no surprise relations, what purpose would that even serve?
Are you suggesting a somewhat soap-operistic twist? That would be an interesting idea for a show like MLP.
