I still think you could write possibly a REALLY good episode for either her and/or the Changelings’ return :)
Yeah, I really don’t like woobie Chrysalis either. But I don’t like either extreme. If she’s 100% evil, cruel and irredeemable then she’s doomed to be defeated again and again and given no depth.
I’ve long thought that the best option for her return would be trying to form some sort of armistice with the ponies or fighting a common enemy together. Not reformed. Not brought back just to be defeated again.

See, I want Chrysalis to be seen as a cunning villain to be feared, and more importantly respected. She was not cunning in the comics and certainly wasn’t respectable. She was pathetic, especially around the CMC. Halfway through her fight with Twilight, she was reduced to a blabbering mess.
That’s not how I want Chrysalis.
While I can understand your intentions here, to me it’s a little overblown. I think a lot of info on show Chrysalis is subject to interpretation… this is a character that has about 15 minutes screen time total (undisguised), and little to none of what people speculate about the character was openly stated. To me, anyway, attempting to take over the capitol city and from there all the lands as well as defeating the Princess single-handedly all after kidnapping and imprisoning Cadance and her bridesmaids isn’t exactly what I would call a balanced mind… that goes beyond being “a douche”. Personally I think calling her two-dimensional in the first arc isn’t any grand lowering of character compared to how she was on the show. But that’s the glory of these characters… we all enjoy it (or don’t) in how we interpret it.

I only played the first Prototype, but this is a fantastic analogy.
Basically for me it was almost exactly like Alex Mercer’s depiction in [Prototype] series.
Prototype 1 Alex was quite a douche to say the least and by no means tried to be sympathetic but he had some character, some people he cared about and in the end proved to be the anti-hero by saving the city from something even worse than him. Doesn’t excuse thousands dead civilians but hey, he had some development.
Canterlot Wedding Chrysalis was also a douche but she was brave enough to infiltrate the enemy capital all by herself with no failsafe cushions to rely on in case stuff goes awry. She had subjects she apparently cared about enough and for them she would’ve been a war hero if not for the deus ex love-powered WMD.
And then there’s Prototype 2 Alex. Crazed maniac with no social connections of any type. He would gladly consume his fellow converted comrades to get some strength, his motives are odd and his character is so 2-dimensional you could mistake it for a cardboard cutout.
Guess what? Same story with IDW Chrysalis. She becomes psychotic, murderous, revenge-driven maniac who would send dozens of her subjects to a certain doom (capture) just so she could kidnap CMCs to get back at Twilight + friends. Her motives and plans seem to be as thought out as taking a walk in the nuclear weapons test range 5 minutes after a major explosion and apparently exist just so Mane6 would have something to foil.
I’d still prefer her to be sane. I like Mane-iac because she’s delightfully insane. IDW Chrysalis approaches Pinkamena levels of insane, and she’s the leader of a country.
Evil and power-hungry, fine. Deranged, no thanks.
Frankly, even that, for her, still suits me better than the many interpretations that try to give her a sympathetic vibe. I don’t hate those approaches like I used to, but I’ll always prefer something more like this.

Personally I was one of THOSE people who thought that comics might actually develop her or add some depth. Silly me.
