So it's not rational to want to protect yourself and from likes of Orks and Necrons who want nothing more than to kill you?

But you're trying to make a strawman argument by trying to just look at the xenophobia and not they pretty justifiable reasons that the Emperor had for feeling that way toward most aliens.


 
But that's the thing man. How many more alien races can you name from the lore that weren't openly hostile toward humans in some form or another, even back in the Emperor's day?


 
I bet you can't even come up with 10 alien races.


 
And I can only think of maybe 3 that weren't in some way bad or harmful to humans, at least not ruling over them.
 
And in some ways, you could chalk up the Emperor's xenophobia to somewhat bad writing at times. Because I'm sure someone as intelligent as the Emperor would know that not all alien life in necessarily outright bad, but that he's seen many instances of humans either enslaved or otherwise by some alien species.
