The issue is that both comic and show writters are very bad at doing it. I can’t even count how poorly they handled Celestia and Luna in the show, making them useless rather than allowing participation.
 
Chrysalis beating Celestia in 15 sek, alicorn Twilight forgetting that she can cast spells after she became an alicorn and so on. I just find ways to push aside powerful characters for the sake of the story both in comic and show to be done poorly.

Personally, I think that’s overthinking it. I think she would definitely have used it by now if she could. At the very least there would have been any indication or mention of it, but nope.
 
Unless they bring it back and I’m shown otherwise, I’ll take it as a one-time gag that happened in early season 2.

Three times is still quite regular in my book…  
And speaking about suitable target; to use Rainnuke effectively some conditions must be met:  
  1. Enough open space to gather the speed necessary.  
  2. No allies or innocents around the target, to avoid friendly fire (and killing radius of Rainnuke seem to be quite big, at least barn size).  
    Now let’s observe fights Dash participated in since the first season. In cases of Tirek and Starlight heroes were ambushed so she kinda don’t have a chance to use it. In case of Changeling invasion most of the fighting happened indoors, and since there was a city, using such a potent weapon (and risking to harm some civilians in the process) was out of the question anyway. Sombra… well, since most of the on-screen time he was in the shadow form I don’t think it could actually harm him… Vines in the Season 4 pilot also don’t seem like a suitable target: they were literally everywhere, and I don’t think even Dash could destroy the whole Everfree forest. And their latest fight with the… bear-bee thing happened in the Ponyville, so using Rainnuke on him would likely destroy the part of the city…

Well, off the top of my head I only remember her performing the SR three times in the whole series. It’s not something she does regularly. And I find it very hard to believe she never had a suitable target.
 
I find it more likely that they had her use it for a one-time joke, unless it’s actually brought back.

Well, she performs Sonic Rainboom on a quite regular basis in the show, and since Rainnuke is more or less version of it, one could safely assume that she just didn’t have a suitable target to use it on.

Not the same thing I’d say. Twilight regularly uses all sorts of magic and varied spells in non-joke contexts. I would think if it was something RD could use at will just like that we’d have seen it again at least once.
 
Agreed on the point that it’s hard to compare very different skills.

Just like Twilight, who barely uses anything except magical bolts + teleportation (+ sometimes shields) in any actual fight. Rainnuke, as I previously said, is just too strong ability to use it on the regular basis. Still, we’ve seen her using it in the show, so it is her canon ability, just like Twilight’s advanced use of magic (which, again, she barely uses in actual fight).  
And the level of power mane six possess is a tricky thing. It very much depends of how you determine the term itself I suppose… Their powers are quite miscellaneous and quite different, plus most of them are not related to combat abilities… I prefer to believe them all to be roughly equal in talent, just manifesting it different ways…

Nah. Rainbow has never used the rainboom in a battle or serious context. Its not something she was ever shown to do.   And no, Id say the mane six are not nearly equal in terms of power or abilities, which is fine. There`s usually more and less powerful members in every team.

Why not? We’ve seen her doing a lot of badass stuff… Since the pegasi flight is essentially manifestation of the same magical force Unicorns use, it is safe to assume, that, being extremely talented individual, Dash is roughly on pair with Twilight (and other members of Mane 6) in terms of power. She just uses this power pegasi way.

The rainnuke was probably just a one-use comedy thing. I don’t think she can actually make nukes out of rainbows in a serious context.

Well, actually the same could be said about a lot of our heroes’ established abilities… Rainbow’s Rainnuke and Flutershy’s Stare for example are both VERY powerful and could easily be used to resolve the plot fast. Still the show itself usually manages to resolve this quite well. The only recent case when Twi’s magic turned to be completely useless (in the show) is when she tried to attack the Smoozie with it, but since we talking about one of the Discord’s friends/creations it was kinda justified….

I agree with you. But it goes from how good the writer is, what type of story it is and how well defined the limitations of said magic are.
 
Unfortunalelly, it seems lately the only way not to have Twilight overpower the threat trough magic is to come up with stupid and nonsensical limitations or making her seem laughably incompetent at it. Same for the other alicorns.

Agreed, but throwing in some forced Deus Ex Machina like random and inexplicable magic absorption properties is just plain weak. If the comic writers don’t want Twilight blowing stuff up, it’d be better to put her in a situation where blowing stuff up isn’t an option to begin with, or else remove her from the equation completely (Vacation, summons from Celestia, sick in bed, the list goes on).

Magic is not a universal tool and have a lot of natural limits. Many factors needs to be taken into account when one performs complicated spell and still there is always can be… unexpected consequences (a number of episodes of the show demonstrated it very well). Show writers is usually handling this delicate tool well, whereas comic writers… not so.

The only reason she isn’t ever allowed to be useful with all her magical power is because it would solve all the problems easily. The writers have to find ways to keep it from happening
