It really was more of a general xenophobia than any sort of species-specific bigotry; it actually makes sense that people who evolved from herd animals would be inherently suspicious and unwelcoming of outsiders who show no interest in being a part of the community.
Just to nitpick, they definitely weren’t racist; they didn’t even realize that Zecora wasn’t a pony, so they weren’t really discriminating by race or species. They were prejudiced, yeah, but it was based on how they perceived her actions, not because of the fact that she was a Zebra.

ingnorance is just another word these days having been so repeated and misused like “freedom” or “progress” as to become almost meaningless and improper to reflect the perspective Applejack showcases above. Narrow mindedness and or close mindedness would not work either. Useing them to describe ALL genral statements one makes on a perspective with no malice or sense of superiority would ironically be only misleading from the context.
Ignorance can be innocent, indeed.

Yes, I’d say malice is a fundamental part of racism. There’s no such a thing as “innocent racism”.
No malice, no racism.
Our language need a word to describe assumptions of others based on Inate traits of their origins but not done on the contex of maliciousness.
To be fair, everyone in Ponyville except Apple Bloom were incredibly, incredibly racist toward Zecora.
I guess it had to start somewhere.
