Ponies from Equestria (as distinct from Terran ponies, or ponies from Earth) are capable of vomiting. As proof, I point you toward the “baked bads” incident, in which ponies are specifically shown turning green and there are buckets visible next to the beds, presumably to catch vomit.  
Really, it’s easiest to assume that Equestrian ponies are horse-shaped aliens rather than that they’re biologically anything like Terran equines.

Cartoon Ponies can eat whatever, but actual equines can easily be poisoned by cherries and cherry tree leaves. The leaves produce cyanide when chewed, and the pits of the fruit contain enough cyanide to kill even a large animal if enough are eaten. Horses can’t belch, so anything that causes intestinal gas is bad for them, and cherry pits and apple seeds both give off small amounts of hydrogen cyanide gas when digested.
 
Also important to know– never give chocolate, onions, garlic, or grapes to dogs or cats– they’re all toxic to small animals.

Going with “engineered species” headcanon, I’d say that cherries don’t exactly kill FiM ponies, but they do cause temporary inability to bear foals and abortion, serving as natural pregnancy control (as opposed to magical one, which some ponies might not be inclined to use even if they were MADE with magic or magic-level science, and self-control, which requires discipline and a lot of time spent improving it).
 
Incidentally, this means Cherry Jubilee is INCREDIBLY wealthy if she managed to preserve her cherry farm. North America once had a herb with cannot-get-pregnant effect. Just natives overharvested this herb into total extinction, due to demand on this effect.
