Separate but meta-connected.  
Twilight’s another meta-connection; The two biggest audio-plays about Doctor Whooves is Doctor + Derpy + Tic Tock, and Doctor + Twilight.  
There’s even a crossover in the plays themselves.  
I definitively recomend both of them, though if you’re going to just try one, I guess go with ‘and Assistant’ if you just want to see a time lord run around in MLP, while ‘Adventures’ is more Doctor Who-esque, including several direct references and ‘callbacks’.
 
Either way, I think that’s the main reason people sometimes ship him with Twilight; There’s a popular fanwork with them.
