But they haven’t had a locomotive. So yeah, the only reason why pulling is that there was a malfunction. Or that they ran out of coal to shuffle.

Well, this train from “Over a Barrel” doesn’t really look like the Friendship Express used in season 2, but I’m sure there are bronies that consider them one and the same.

To explain it, I would say the engine was broken but they had a schedule to keep, so they did it the old fashion way. Overnight run pulling a train? Light exercise to earth ponies.

The Friendship Express first appeared in the revised opening that debuted with “It’s About Time”; its first appearance in an actual episode was, I think, in “Hearth’s Warming Eve”.

Hasbro wanted a train for the series, but Lauren Faust (for reasons I’m unsure of) didn’t. This was the compromise that resulted from that tension: illogical, loopy, silly, and like ClownDicks, I loved it.

Real reason: It was a compromise between Faust & Hasbro (as well as the staff) that thought trains would be a cool addition to the world while she was apprehensive.
 
Head Cannon: These russian blue locomotives proved to have inadequete fuel & water supplies for long distance journeys across the dessert thus towing. They were replaced by the newer model engines we know now that have enough capacity to make it between water stops.
