People seem to be forgetting the foal Cheerilee photo. Back in S1 the foal design wasn’t established and the newborn Cheerilee had normal eyes, kinda like the OP’s edit. So you could say the left one is pre-S2 foal design, and the right one is the now traditional.
 
Both variants are good.

…I think the reason they went with the pure black eyes is because if they used the normal ones, half the fanbase would keel over from cuteness.
