In fact, 1st I seen of Scootaloo and Sweetie Belle was when all 3 of you was caged by Tempest’s army
This is one of those times where you really want to count moments, more than verbal lines. Scootaloo is more prone to speaking out on behalf of the CMC, but people that are particular about either of the other two are going to demand equal representation.
As for the case of Fluttershy I’m torn. I think her silence speaks volumes in how much trust and strength she derives from her friends, and no point of ‘epic adventure’ puts her in her element either. I wish the moment she shared with one of the soldiers was more organic, but the movie at this point insisted on showing them all being useful in the goofiest way possible, so kids with their nonsensical impulses on how to handle violent conflict would feel validated in a slapstick “take that” moment. The whole thing couldn’t be very scary or real, there is 4 year olds in this theater, and if one of them starts crying, the movie is ruined for everyone.
I’m pretty sure soldiers are used to random stuff getting thrown at them, and would have treated a cupcake being thrown at them just like sand, or a rock, you’d be lucky to anger them, let alone actually distract, blind or incapacitate them.

They could’ve replaced any of the lines that random background ponies had with CMC and almost nothing would change. Give them a line that replaces the lame “I couldn’t book a stable” line or have them freak out when they see Songbird instead of the creepy-looking background pony with the beard.
In the middle it would have been a bit strong. Now we got war and subjugation, but also kids in shackles. It would take away from any redeeming qualities about Tempest, or other goonies of the storm king, who otherwise explicitly targeted potential threats like Celestia and Twilight.
The end? Nah, they made it as an asset to Sias crowd, but there was much more focus on the resolution of the interpersonal conflicts of the A-team, and character development between Twilight and Tempest. It would be hard to introduce these arbitrary slice of life characters as any more than spectators to the granduer events that have just taken place.
