Applejack isn’t a walking lie detector, either. She represents the value of honesty. But she does have a narrowness of thinking that gets her in trouble.
As to how Chrysalis tricks her, I think that would be a good concept for an episode. Applejack runs up against someone who believes in obvious lies because they have a need to believe in them, even though they are easily debunked by reality. It would be interesting just to see her try to wrap her head around it.
Heck, canon Chrysalis is good example of that concept. They make a good foil for each other.
