You say that like if there’s not a lot of that crap happening currently too (escaped/returning villains, Chrysalis, Starlight Glimmer, villains from movie…).
My headcanon is some weird alignment of stars unleashes chaos in Equestria each thousand years and that is just the foreshadowing of something even worse.

Looks like Celestia was the only one that survived (mostly) the upheaval.
Discord was imprisoned in stone,
King Sombra was imprisoned in ice,
the entire Crystal Empire was imprisoned in time,
and Starswirl was imprisoned in a, uh…an undefined prison.
Is that everything? I’ll bet there are still ’bout a dozen more villains and/or populations imprisoned all over the planet from a thousand years ago.
