They always had magic (shown in the film’s post credits too) but it was weak, like an extra strength and a little of that, but to resolve the situation that almost destroyed the universe in chapter 1, the crystals changed a little of the magic of “ Earth Ponies” to have a better balance in harmony in Equestria
If they do anything about Skyros at all. They still haven’t even explained how Earth ponies have plant magic. I think that Applejack thing in the Crystal tree House castle thing was just an anomaly.
