Headcanon: Trixie is clearly based off of Oz, The Great And Powerful.
 
Oz traveled from the real world to another world (Emerald City, a fantasy world somewhere over the rainbow).
 
Fact: Trixie is the only mare to have a single eye highlight, all other mares have two, and stallions have 1.
 
Headcanon: Oz arrived in Equestria instead of Emerald City and got turned into a pony like Twilight got turned into a human through the mirror in eqg. The difference is that Oz became a mare for some reason. Hence his/her single eye highlight instead of two like all other mares have. This is reflective of his male “soul”, which is seen in the eyes.

Well, technically, it’d have to be either Twilight (in which case no one else matters, though she’s less of a reason to object since she wouldn’t be the target), or both of the potential targets.  
Heck, if Twilight was willing, any target at all would have worked just fine; She needed it to be her friends because she needed to prepare a complicated ‘magic show’, but if she was going to genuinely change someone’s sex a random background pony would have worked too.
 
But, that’s entirely irrelevant; Your point stands, especially when you consider that was just one of many tricks.  
Let’s say (and I don’t think this is actually true, but let’s run with it) that Twilight was able to do any one of those tricks ‘for real’  
If she’d be too tired after a single trick to even pull off the fake flashes and such, it wouldn’t have solved anything.

While it’s true that Twilight (rather ironically) relied upon illusion to cheat Trixie out of the win, this does not prove that Twilight was not capable of gender-bending Applejack and/or Big Macintosh; merely that at least one of those three ponies was not willing.
 
Also consider that all unicorn magic transformations seen in the show have been temporary.

Pre-alicorn twilight couldn’t do it when duelling trixie so she had to fake it although if it was known to be impossible then trixie would have likely picked up on the act, or so is my theory.
 
There could be trans ponies but the magical method of transitioning is so effective that they are no different from ponies that were born into their gender (another theory)

I don’t believe the concept of gender-swapping has ever been touched upon canonically – nor will it.
 
Consider that ponies, dragons, etc. are at least partially affected by an ego system that causes them to transform based on their self-perception. Theoretically, this could mean that transsexuals don’t and can’t exist in larger numbers, because this ego system would make them the gender they wanted to be in the first place.

I don’t know if the inability to magically swap gender is actually canon. I’m sure reassignment could work like it does in real life.

Isn’t it established cannon that it is impossible to change gender through magic? So that eliminates any actual gender reassignment. But that is besides the point. People need to stop this neo-progressive bull.

I think the point is ‘Just like Rarity doesn’t naturally have quite the ‘feminine eyelashes’ she’d prefer, Quake has perhaps a bit too prominent ones for a stallion (and just hasn’t trimmed, or otherwise adjusted, them to fit the norm)’

We’ve seen Rarity with no makeup on in Simple Ways. She still has eyelashes just not as many or as long (basically like any of the other mane6). It only looks like she has no eyelashes before putting the false ones on in that scene for contrast, in other words cartoon exaggeration.

I’m going to guess Trixie since her character was originally meant to be a stallion.

It’d explain Bonbon’s voice changes.

but well, they are just cartoon ponies, kids will not look at those details, they will just find it funny and move on, and that’s what we also should do.

Having a trans pony in the show for real is fine, but I do not look forward to Tumblr’s response, not after that surprisingly negative reaction to Orchard Blossom.
 
For those who are wondering who it is; Quake the masseuse pony. Shown in season 1 to look trans. And then reappeared in season 5 to confirm it was not an animation error.  
It was so subtle and treated so normal that no-one paid any attention. As it should be.
