Spike runs up and hugs them once he is sure they are really his friends.

okay second point why are the guards dumb the is no way twilight would let them get this dumb considering all the times we see her go nuts for books and education why would she let them get this dumb and also true the doctor doesn’t know all but even he tells the story of twilight murdering all the ponies in fear of changelings and also how did he get control of them and if its true he controlled them why wouldn’t twilight just destroy them all if she is good? face it twilight is evil in this timeline from what we have seen so far and nothing has been shown to show us anything different.

I don’t think “nice” is related to being the villain.  
Catwoman is nice and she steals cat idols on a weekly basis. IronMan is a jerk and he saves lives.
 
Zeref from Fairy Tail is an immortal wizard that kills for no reason sometimes and he’s pretty cool.

Calling it now, Spike is the real villain and is trying to gain control of Equestria by overthrowing Twilight but knows he can’t do it so he tricks the mane 5 into doing it for him all under the false pretense of a freedom fighter.

Being nice like this seems so inconsistent with one who’s issued mass death sentence for a spoken offense. I mean, how can this pony say no to a pony pleading for mercy, or begging to know why they’re given such a harsh sentence?

Alternatively, they’re changelings themselves. Changelings have not been portrayed in the… best light from an intellectual perspective.
