The film (assuming you meant My Little Pony: The Movie, and not one of the specials) was actually fairly light for the series? This is the darkest of the one-off episodes, but all the serials were fairly dark, if nonsensical.
That would explain it.
That was kind of the point in the original cartoon. This kid and her mom were the villains.

I’d say it’s more like they weren’t afraid to shake up the status quo of their cartoons. Well, temporarily – I seem to recall that all those changes you listed were ultimately undone.
Though I still know fans who rage over Galvatron killing Starscream in the Transformers movie.
