As for Rarity and Fluttershy, I mean for them Twilight is still obviously their friend but they clearly don’t really think of this version as a friend.
Different types of time travel. The one in the episode was a closed time loop, Twilight used a spell to go to the past and stayed in the same universe. In this one they used the Tardis and went to a parallel universe’s future.
This clearly illustrates that Twilight was telling the truth about the resistance, who must’ve killed the other three :p

Apparently Twilight didn’t teach Fluttershy the lesson she learned in “It’s About Time.” By traveling into the future, Rarity and Fluttershy abandoned Twilight in the past, causing her to grow into the creature they’re seeing now. The two doofuses created the very problem they’re trying to solve.
