As interesting as that plotline would be, it’s a little too dark and squicky for the show. Good idea for fanfics though.

No, the show Chrysalis simply didn’t have enough time in the S2 finale to delve any deeper into her character than “this character is bad”. The sheer amount of her character and the changelings left unexplained, combined with her responsibility to feed them, is what made them so interesting and popular.
 
The comics took all of that unexplained potential and answered it with “evil” in the most boring and out-of-place ways possible, such that there’s literally nothing left of her character to explain that isn’t covered by “evulz” or “revenge”.

I’m hoping Flurry Heart is actually Chrysalis’ daughter, secretly implanted during the Canterlot invasion. So she looks like an alicorn because she’s really a newborn changeling queen, automatically disguised to look like the pony who gave birth to her.

Seeing this, I’m quickly thinking of a story where Chrysalis infiltrates the Crystal Palace, takes Flurry’s identity, and proceeds to seduce everyone in the vicinity.
 
Would be a good way to try out a “lusty loli” character.

Then it turns out the Changeling replacing Flurry Heart is Chrysalis’ daughter… with Shining Armor.
