Heh, I admit to preferring Celestia and Twilight together when it comes to pairing her with one of the royal sisters. PCelestia is Twilight’s beloved mentor and teach who she idealizes who I see even having a crush on her. I even offer Luna I feel would notice this and conspire, perhaps with Cadance, in getting the two together.

Except that ‘natural order’ generally implies ‘without the dominant race’s meddling’ - whether it’s humans or ponies.  
Ponies haven’t even seen natural weather, except for isolated pockets (and that doesn’t count; Uncontrolled weather surrounded by controlled weather isn’t the same as a whole planet’s mostly-uncontrolled weather-system)  
Nor do they know how animals act without ponies around who’d care for even the wild ones, or how to grow crops without magic (you did see how fast the seed grew when AJ planted it in the theater episode, right?)  
Heck, day and night is up to the whims of a pair of pony sisters, so even the length of days and nights could be changed if needed.  
And plenty of people’ve discussed the mess that is Cadence’s love magic.
 
So, I agree with them; Ponies know nothing of the natural order, even less than the average human, even though they live and work a lot closer to nature.

It’s actually a nonsensical response, as the natural order in the ponies’ universe would be different from the natural order in ours.  
Meaning, they would know perfectly well what the natural order is, but we wouldn’t necessarily recognize it at such.

While high class ponies (which aren’t necessarily “nobles” save for one certain prince) have been presented as relatively stereotypical snooty jerks, I would say there hasn’t been talk of lineages.  
(besides, lineages were important in our world since they gave the ‘right’ to rule a certain place, which had to be retained inside a family, but in Equestria a long-lived or possibly immortal ‘higher’ being rules everything in any case)  
We are dealing with friendship hugponies, not humans, so without our mental baggage they might see that homosexuality isn’t against “natural order” since it, so to speak, appears in nature with animals.
