Given from what we’ve seen of Zygons, they can copy someone right down to their genetic traits (Zygon Osgood still had asthma) it’s not inconceivable that if one copied a pony they would be able to use pony abilities. Thus a zygon copying a unicorn would have magic, and zygon copying an alicorn…

How about you focus on the fact zygons have no magic or powers. They have imitation power, but they have nothing else.
 
All ponies have magic and power. Meaning two things here. A, they have no means of individually subduing ponies nor fighting them directly. And b, they cannot actually imitate ponies, because they ahve no powers to use.
 
Literally, it is impossible for twilight to be a zygon, because her doppleganger would be incapable of using ANY of her abilities at all. not flight, not telekinesis, not spells, not even controllign the metal wolves. NONE of it.

Assuming that Twilight is a Zygon, too, what’s her end goal? Replacing ponies with Zygons and take over Equestria? Then why is she acting like a crazy dictator? If Zygon Twilight had acting like the real one instead of murdering ponies and creating mechincal killing machines there would be no resistances and the takeover would be a lot easier.
