Couple issues with your arguments there…
 
1.Biochemical: Meaning they can copy their target’s DNA, meaning they can probably copy abilities. This was shown when, in Day of the Doctor, Zygon!Osgood still had asthma. If negative traits can be copied, then positive traits, like magic, could be too. We’ve never seen a Zygon use magic, because in canon we’ve only seen them take human or timelord (or earth horse) form, none of which have magic. Heck, we also know they can copy their target’s memories too(Also seen in Day of the Doctor, when Zygon!Kate actually forgets she’s a copy for a moment when talking to Clara), which makes them better infiltrators than the changelings…who can’t.
 
2. No means of fighting ponies? Did you forget the fact that Zygons are POISONOUS? Even if your argument of them not having magic is true, all one would have to do is imitate a guard pony long enough to get close enough to Twilight at an unguarded moment, then give her a good smooch, and we’re down one alicorn.
 
3. DID WE ALSO FORGET THE ZYGONS ARE AN ADVANCED RACE? I doubt they’re here conquering the ponies with just their undies. The wolves are probably their creations, and we know they have other advanced technologies of their own, including stuff they’ve stolen from even more advanced races, like the timelords.
 
It’s not a plothole that the Zygons could have taken over Equestria if you’re not working with incomplete information. In fact, it’s very plausible.

if the crimson changelings are just renamed zygons, it’s likely for copyright/trademark reasons, and likely also so gashiboka can make their own modifications to them, so they could have magic, wouldn’t be a very good threat in a world full of powerful magical equines otherwise.

the facft is zygone shapeshifting is biological/biomechanical in nature. Not magicla. Meaning no magic let alone abilities outside of shapeshifting.  
Meaning they actually ahve no real means to fight against ponies cause ponies alll ahve powers they could not only not have, but even replicate in a disguise.

It’s a Zygon (a thing from doctor who). Whether the zygons have anything to do with the crimson changelings however is completely unknown.
