The end of Up, Up and Away did hint at it.

Yep George Arthur Bloom also wrote The End of Flutter Valley; along with the majority of the episodes for Tales. He also pulled some strings and got some semi big name comic book writers (at the time) to write on this show actually.
Honestly on your second part, to me it seemed like some of the writers did have ideas going for this show, as it had way more continuity than a show like this would normally have. But they never got to do them because of its cancellation and likely some limitations of the show itself.

Also, this was written by George Arthur Bloom, who wrote the first two specials and movie (and I think The End of Flutter Valley.) You get the feeling that, used to writing about stuff like Tirek and Katrina and the Smooze, he was brought back to MLP and found the new series had no magic and a world just like this one, he decided “I’ll just say they’re telling a story and then write something original-series-ish.”
Also, I’ve always wondered if, had the series continued, there’d have been a payoff to the way that on the rare occasion that this stuff happens it’s always Patch and only Patch who sees it.

I’d always figured she might’ve been Brightglow’s daughter, though I couldn’t think of a good reason for her to have been left behind. (And yeah, Brightglow, not Dazzleglow. Brightglow was the one who actually talked to her.)
And yeah, something’s up with that orphanage.

Ancient alicorn hypothesis? She has hybrid DNA allowing her to see the marvellous and strange all around her. Holy moly, the clue’s even there in her name!
Something strange must have been going on at her orphanage. Another of their kids turned out to be the lost princess of a royal family (with (hmm!) sparkly manes and magical artifacts and even their own signature sound effect).

MulderPatch who actually sees them. AgentScullyBon Bon is busy avoiding puking at the time. For sure, everyone else sees the glowing lights/ufo though.I like the ambiguity - you can read it both ways ☺
I think the only Fantastical element you could say happened for sure is the Show ’n Glow Ponies/Aliens that showed up in Up, Up and Away. Personally I take all the fantastical elements as having happened as it makes the show just a bit more interesting.

I guess they couldn’t show a little pony being barbecued to death in the very first episode without getting a rep like Watership Down. Though apparently a fall to his doom is fine if you don’t show the messy landing. See also G4’s Arimaspi.
Also this might all be happening in Patch’s head anyway. Tales is a slice-of-life modern times setting, not fantasy, so the toys’ magical elements are introduced via a single mane cast character’s plausibly deniable imagine spots.
