They hear a flash and turn to see Starlight and Trixie, the latter looking like she’s going to faint, and the former with a calm but angry expression on her face and her horn blazing with magic.  
Starlight: (in a dangerously calm voice) Right. Here.  
Changeling disguised as Twilight: …. Dung beetles.  
Changeling disguised as Rainbow Dash: WAIT! DON’T SHOOT! (points at the Changeling disguised as Twilight) IT WAS ALL STINGER’S IDEA! “Let’s kidnap and impersonate Princess Twilight and her friends”, he said! “No,” I said! “I wanted us to capture the rulers of the Crystal Empire! All we had to do was disguise ourselves as guards, separate Prince Shining Armor and Princess Cadance into two different dark rooms with three of us, and WAM! Easy pickings! But nooo! Let’s capture the Princess of Friendship and her friends! Nevermind the fact that she’s got a really powerful student who’d probably turn us into stone or something! (to the Changeling disguised as Twilight) Seriously, Stinger, it’s like you want me to go on the worse–  
Changeling disguised as Twilight (Stinger): WILL YOU JUST–  
Before their leader can finish, Starlight casts a freeze spell on them and slowly approaches Stinger. Stinger’s eyes widen in horror as the angry unicorn looks at him with a stare that could make a dragon coil back in fear.  
Starlight: Where… does Queen Chrysalis… have my friends?

Ohhhhhhhhhhhhhhh. I thought this picture was about the Changelings looking for Starlight and Trixie. My fault.

It’s a good question. Did they vamoose before the gang showed back up in town, and rejoin Chrysalis? Or were they caught by the gang? I would imagine Thorax and a few select changedlings would have accompanied the party to regather all the agents left behind, to show them the change of heads, and offer them the choice to change themselves.
 
Going a bit further with that thought, if they chose to accept the hive’s new direction, and thusly transformed, would they have simply left to rejoin the hive? Or would they have taken responsibility? I can see Rarity in particular coming up and taking her doppelganger’s ear, going “You wouldn’t happened to have taken any orders on in my stead while I was indisposed, have you?”
