The changelings could barely fight in the last episode. Thorax even mentions how they’re out of practice. Both times the changelings attempted to take down the ponies, when they had the element of surprise no less, they lost. Now take a bunch of out of practice Changelings vs the magic horses who are expecting them and who have built up numerous allies.

Yeah, a small army…of shapeshifters that could transform into anything. Besides the fact that one could literally be the table they’re all sitting at here, we’ve seen both Thorax and Pharnyx change into tougher/deadlier creatures in order to fight.
 
Numbers don’t count for much when your enemy could have a spy in your leadership, either as one of them or even as a paperweight on an important desk, or their troops can up their threat level in a quick whoosh of magic fire.
 
Besides, when has NUMBERS ever won a fight for Equestria anyhow? All their major conflicts since the show’s begun have been solved by up to six people, most of whom have been civilians.
