And it makes sense they’d never guess she’s even a pegasus. Why in the world would a Pegasus cover her wings? It’s like going around with your arms tied. You just don’t see ponies doing that.
And if anything, they might think she’s just inserted herself into the story or the illustrator is having a little too much fun with the cover art depicting the author as the character.
But if the Indiana Jones movies were originally books, it doesn’t matter if Indiana Jones was illustrated to look like the author, you wouldn’t guess he’s real and actually the author. So, again, you’re right to say people wouldn’t guess.

Because they’re all technicolor ponies. Having the same coat, eye, and mane color is something that likely happens and she hides her wings and cutie mark with that cloak. Ponies may think she’s just an earth pony.
