Here’s an alternative theory:
 
Based on my research on swamp fever, this viral disease is actually spread by tiny midge bites carrying the virus; those bugs may live on the pollen and would bite anypony who triggered the weird lotus flower’s explosive pollination
 
Another theory:
 
The pollen is infected with electrifying bacteria that initiates its pathogenic effects once it enters the ponies’ lungs (hence the reason why their sneezes are literally electrifying) and the pollen acts as a disease vector for both the bacteria and the lotus flower

Fun fact: Plague doctors wore masks like that because in the Middle Ages, plague was thought to be spread by “miasma”, basically poisoned air. The mask is a primitive sort of gas-mask; the nose-piece was stuffed with aromatic flowers and herbs to (so it was thought) neutralize the poison.
 
Apparently ponies still believe in the “miasma” theory of disease. Given that swamp fever is caught by inhaling pollen from the swamp fever tree’s flowers, in this case they’re actually not too far off.
