While the former is entirely possible, watching the show would have you believe the latter. Coincidences seem to be a rarity (no pun intended) in FiM, if there are even any in the series that is.

At the end of the Friendship University episode, right as Rarity says “I wonder how Flim and flam could have gotten a copy of her book”, Cozy Glow enters the room. I don’t know if it was coincidence or if they were actually hinting something.

No other character in the show–filly, mane six, or otherwise–is as blatantly saccharine as her. And usually when we see characters like this who go over the top to act innocent–both in this show and in fiction in general–they aren’t as virtuous as they seem. Cozy might not necessarily be an evil villain, but there’s clearly something that feels off about her.
I don’t know where you’re getting that something’s off about her? And she was forthright, she told the school what she did wrong and apologized for it.
That Cozy is wholeheartedly evil is indeed a stretch. But there is undoubtedly something that is off about her. A quality which we don’t see in other characters like the mane six. And knowing this show, characters who aren’t entirely forthright are typically involved in less than wholesome affairs.

I know it’s a stretch, that’s the point - people saying Cozy is secretly evil seems, to me, like saying one of the student 6 or any other recurring character is secretly evil for no feasible reason. It’s a stretch, just like the examples I gave.
That’s quite a stretch you’re making. You know full well which artistic choices I’m talking about here. Fluttershy is cute without having to do any of the things Cozy does. And I don’t see what Gallus’s actions in “The Hearth’s Warming Club” have to do with any of this.
In that case, I could easily say literally any character in the show is “secretly evil” for some reason or other. “Fluttershy is secretly evil because she talks cutely and tends to cry a lot, but also gives eeeevil faces!” “Gallus is secretly evil because he wanted to trap everyone in the Friendship School, maybe he’s keeping them there for Neighsay secretly!” ect.
Given the events of “Marks for Effort” and “The Mean Six”, that’s highly unlikely.

I still think it’s just as likely that the finale has Chrysalis taking Cozy Glow’s place, cause she recognizes how integrated Cozy is into the school at this point, being close to the headmare and guidance counselor and all.

I don’t know about you, but I’d prefer to believe all these artistic choices made by the staff are indicative of Cozy Glow being part of something much bigger rather than just the writers simply being too lazy to write a decent story (we’ve seen many times before they are anything but).
Also, the synopses for the season finale confirm the suspicions over Cozy Glow.
It could just be weird/lazy writing, I really feel like this whole “evil” thing is people reaching to try and make things more interesting than they actually are.
There are many other ways the CMCs could have happened upon her. For instance, they could be out in town looking for their sisters (or the other three of the mane six) to make another attempt to get accepted into the school, but end up stumbling across Cozy Glow instead. Having them find her crying literally feet away from the clubhouse and squarely on someone’s private property in a town completely unfamiliar to her (she’s supposedly so new to Ponyville that she doesn’t even know a single pony in town) is just odd. And the dialogue makes it clear she didn’t go there specifically for their help; she has no idea who the three of them are when the they first approach her.
I mean it is My Little Pony, I expected at least one character that was more in line with the older cartoons sooner or later (as a joke or as a serious thing, either way). Also she probably cried outside the clubhouse because the story of the episode required her to be in the vicinity of the CMCs. Plus, she could have easily heard that they help fillies with their problems from one of the Mane 6 and gone there for help. If she isn’t good at talking to people like she said, she probably wouldn’t go up to them directly.
What makes Cozy Glow stand out so much is her enunciation and diction. When have you heard another character in the show speak in an over-the-top cutesy voice or used terms like “golly”? Not to mention the fact she chose to cry literally right outside the CMC clubhouse seems awfully convenient.

She seems pretty ordinary to me, this isn’t any different from Tender Taps or Gabby or Zipporwhill or any other “the CMC help a kid” story. And I really don’t get why everyone’s so hung up on the “control” thing, it was literally just a throwaway gag about her being really off at guessing. The more I hear about the reasons people think she’s “evil”, the more it sounds like people are grasping at straws for an excuse to go “eeeevil!”

So far the only really big red flag for me was in her first episode, when the CMC were quizzing Cozy on the meaning of each Element of Harmony. When they got to Twilight’s cutie mark, she suggested ‘control?’, to which Sweetie Belle grimaced and shook her head ‘no’.

I just rewatched the scene, and the CMC have a chart with the mane six cutie marks in one column, and in the second column there’s a different symbol. For RD it’s a dog. For AJ it’s a talking pony face with a checkmark in a speech bubble. Etc. For Twilight, it’s a traditional magic wand with a star shape at the end, and magic fx around it.
With that context, Cozy guessing ‘control’ for Twilight’s cutie mark / element of harmony seems slightly less unsettling, but only slightly.

I do agree that we’ve yet to see anything overtly evil or malicious about her, but at the same time, she doesn’t exactly come off as normal or ordinary either. And of course those who’ve seen the leaks already know exactly what kind of filly she is.
I thought she was supposed to be a Shirley Temple reference? (Or a G1-G3 reference, if you want to stretch it). She’s never seemed evil so much as just cutesy, and like I said, if one of the students or the CMC were in her place, no one would bat an eye.
