No to mention, WFRR was set in the 40s or early 50s…if MLP was even around back then, it definitely didn’t have a cartoon.
As much as I like Applejack, I have to admit I like the “Who Framed Roger Rabbit” homage.

It was set in a time period well before the 80’s cartoons existed.
In order to even include enough characters for their idea, they probably had to pay the owners of said characters an absolute TON of money. Even back then, Hasbro was a giant, and if they wanted to include MLP, it probably cost way to much to actually include.
Furthermore, I don’t think they thought it would have fit the tone of the movie well, especially since Applejack as we know her did not exist in the form we know and love, but rather, as another cookie-cutter character in a show only designed to sell toys.
The characters involved were either original, or were well-loved enough to include. MLP wasn’t top quality stuff then, so I wouldn’t have included it either.
