Well, considering the whole context of that scene, she could be crying because Sweetie Belle didn’t perish in the Double Rainboom destruction. Also, if you look closely, Rarity’s mouth doesn’t have a form that indicates sadness, but happiness.

it looks more like rarity is strangling sweetie belle. Sweetie’s eyes are rolling to back and everything. They call sweetioe dumb but rarity can’t even hug properly.
