Don’t you see? The star spiders are a sign.  
They foretell the return of Starswirl the bearded who we all saw at the end of the episode in shadow form.

I actually thought the Star Spider would be more important to the episode, since Fluttershy brings them up after what turns out to be the only time we see them in the episode.

It’s a shame we will probably not see star spiders again, like most of the Everfree critters. Correct me if I’m wrong, but I’m pretty sure the Timber Wolves are the only Everfree Forest creature to come up more than once in the show.
 
Not counting dragons who aren’t native to the forest and any creature who makes their return appearances only in the comics.
