After Trixie regressed them and unbirthed them, as the umbilical cord attatched, Twilight’s alicorn blood soon bonded with Trixie’s blood, and in turn, bonded with the other mane six, thus blessing all of them with the alicorn gene since alicorns have unlimited amounts of energy that give them immortality, and it quickly replenishes to keep them immortal even after a battle. How they were given Trixie’s color was once she was an alicorn, her blood was much stronger then a foals would be and this in turn started to change the genetic make up of their fur color. I think by this point the Alciorn Amulet is just a stylish piece of jewelry, unless you wish for it to have more power in your own headcanons. But this is my explination on what you have seen so far.

no, no it doesn’t explain how she, or the main 6 became an alicorn. smudge must have forgot to draw the page where celestia drags gravid trixie up to the star place because it’s not fetishy enough.

I’ve been assuming she simply absorbed her alicorn magic. Magic in games is often replenished by food items or liquids, so as long as Twilight stays alive for however old she is in the show, she’ll have her magic restored by then. Whether or not she’ll be born a alicorn is a decision made by the commie.
