Not so, depending on which theory of multiple timelines you subscribe to.
 
For instance…
 
Sweetie is in a timeline where she accidentally turns herself into a colt. So she uses the time travel spell to travel back to before her accidental sex change and tells herself not to do it. Thus male Sweetie witnesses female Sweetie not change into a colt.  
Female Sweetie IS NOT the past of male Sweetie though.  
This action causes them to head down a different timeline in which there are two Sweeties - one male and one female. Meanwhile, the original timeline is still carrying on as well, the one where Sweetie turned into a colt and then went back - only that timeline now has no Sweetie at all.
 
The number of Sweeties across all timelines still averages out to just 1 each - but there’s a timeline with 2, and a timeline with 0 (as well as a suicidally-depressed Rarity, unfortunately). Both timelines remain valid, in fact the 2nd timeline is predicated on the continued existence of the 1st one.

But the timeline that Alternate Sweetie jumped back from, no longer exists, meaning there’s no place he could’ve jumped back from, which means that he should just fade out of existence.

Method B as you describe it is the theory I’ve always suscribed to. So in the reality that colt Sweetie Belle jumped back from, Rarity will have lost her little sister forever… :’(
 
Also, I’m not sure if this reality can handle as much cuteness as 2 of Sweetie can produce (even if one of the Sweetie is a colt now… ^^)

I just realized there’s a webcomic I follow where this (only minus the time travel) is basically where one of the characters came from.

But if you consider the time travel trouser theory, it does apply. Time travel to another point in time is possible. Two methods. Method A has no real consequences but you cannot do anything to change the timeline.
 
Method B allows you to change history, but essentially its a new parallel universe you do it in. Essentially colt Sweetie disappeared forever from their universe and are now trapped in the universe where filly sweetie didn’t go to that lesson.

And just because nobody’s said it yet, I’d have no objections to having an extra Best Crusader around.

…I would not be upset to see this become real.

While most of these were groaners, this one is actually…poignant.
 
What would make this sadder is either the r63 version either fading away since there can’t be two versions of the same pony occupying one same temporal space at one same time…or Twilight/Celestia using a spell to make him vanish and his aura goes back into Sweetie.
 
The clincher? Sweetie has come to like her r63 like a brother she never had (show writers can’t outright say she fell in love with him).
