It was a natural and logical progression for her character. Or maybe people just got used to it, especially since the actual changes in her personality were both subtle and flowed from her previous experience.
If she hadn’t grown as a person after all she went through, it would be odd, stagnant and probably boring. The wings are an outward sign of an inner change: Twilight is no longer a student of friendship with no sense of how to deal with other ponies. She’s now, because of her own hard work, virtues, intelligence, and wisdom, a good and true friend to many ponies.
In addition, she’s grown as a mage, which shouldn’t be overlooked.
The wings, like the crown and title, recognize that. They’re trappings, so they themselves aren’t important, but they are trappings of something good.
Also, they make her look regal and angelic, which is their aesthetic appeal.
