That’s like how in “Return of Harmony, Parts 1 and 2”, when five of he mane 6 became discorded, no one acknowledged the fact that the five ponies (including Twilight later on) turned gray. Though I think Spike acknowledged that.

this is the same effect, a silly effect but still, the eyes, the faces, it is all added for us to work and understand stuff.
Seriously, when was the last time you saw somebody recognize that something was up because their eyes were glowing red or something like that?
