The only threat I can think of that showed up a 1000+ years later and no one knew what to do was the plunder seed thing from season 4, and that’s mostly because Discord set that up last minute before they beat him the first time.
Nightmare Moon, Discord, Sombra, all of these had info on how to beat them available even if it was not widely known. I think the major problem is that even the best record keeping tends to get forgotten after a few hundred years.
 
Celestia had no idea how to Tirek. I think it was Discord who figured the box MIGHT have been able to help. Celestia best plan was to transfer the magic to Twilight and just tell her to run off by herself. Way to go there.
 
Mind you Celestia could have ended the finale before it began if she just sent her earthpony guards to drag Tirek to her and kill him. If even a 10 year old girl can figure out killing Tirek is a good idea, Celestia should to

I just noticed that the writer for this comic is doing the Sombra backstory issue, which starts with Cadance and Twilight trying to find more information on Sombra in case he isn’t really dead.
