I think the original design might have aimed at evoking loose socks (which are often worn alongside a sailor fuku).
 
The new look is an improvement, though.

See the difference? Strange too since she was wearing socks and sandles apparently but Lyra right next to her was wearing actual boots. At the very least some animator actually got it into his head to correct it.
