Shortest answer: BECAUSE OF FUN.
 
Realistic answer: Animal logic.
 
Long of it: Because “clean and married” is too easy to destroy and violate, even if the love was strong. If you want to deconstruct one’s characteristics, you’d have to imagine the worst possible taboo and have them enact upon it. If you want to unveil the other side of the already-established character, you push them to extremes that would otherwise go untold in the show. It’s the main reasons why fanfictions thrive so much in this fandom. It provides the what-if as well as the answer to the question (provided that the character is well written to their faults).
 
Furthermore, have you even considered Twilight’s history? She was an introvert who responded to five individuals: mother, father, foalsitter, mentor, and brother. She only openly responded to three of those five: foalsitter, mentor, and brother. And the only male influence she had that she could openly respond to was none other than her older brother. And being that close to anyone of the opposite sex (yes, regardless of the familial ties) often are drawn to think of the older sibling as a potential “marriage partner” (kids say the dumbest of things).
 
Add in the fact that Twilight hasn’t been known to speak to others outside of a small circle of acquaintances, then you finally add in the formula to your basic coming-of-age curiosity. Her thoughts would often circle around the fact that her brother is always around and looks after her and her admiration of him would then descend into deeper levels. The formulas for “what-if’s” are then put into play. She begins to explore her body a lot more and would grow curious as to what would be it’s reaction to that of the opposite sex. And being that equines operate on the estrus cycle, it is common that she would look to the closest male to… you get the idea.
 
And often in nature (non-humans), familial ties have little to nothing to do with one’s choice of mating. So in an equine’s case, incest is not really too much of a taboo as it is an implied choice for the sake of keeping the species going. And despite the sentient nature of the ponies in this fictional universe, mammalian instincts do often take the driver’s seat.
 
So combine introverted personality who only had exposure to primarily one stallion in their life, with the mammalian mating practices, and you get the TwiShine ship. ALL ABOARD!
