And the pair would be introduced as BEST FRIENDS, of course!

That would be sweet. Them as the ones who gather the rest of the main team… rather than one being the leader, they both are, with long term planning being Bon Bon (a nod to her FIM version’s secret occupation even if this is a new one who needn’t share it.) and the short-term action guided by Lyra who knows everyone’s strengths; Bon Bon’s the one who can analyze a situation, the more outgoing Lyra’s the one who can analyze people. At least, that’s how the more D&D-ish season openers and enders would go.

I always imagined the main character being Celestia’s next faithful student, but having them be Twilight’s protégé is an awesome idea!
 
And there’s always the option of Lyra and Bon Bon showing up in a future generation that’s not set in the FiM universe. Perhaps as main characters (…I CAN DREAM)? Even in G4, I love seeing all the ‘legacy’ characters that show up (not to mention some of the Mane 6).

I like to think the main character would be the faithful student of Twilight who is now fully Celestia-fied.
 
Maybe Lyra and Bon Bon could become immortal through some crazy incident but wouldn’t be alicorns. Though that’s not as fun.

I’d love to see G5 or a G4 spin-off set in the FiM universe, but in the future as you say. Either near or distant future. For the latter, it’d be amusing to see how the future ponies look back on FiM’s time. Perhaps some of the ponies weren’t technically alicornified in-universe, but the ponies in the future exaggerated and glorified the various ponies of the past. Maybe they think the entire Mane 6 were alicorns, not just Twilight?
 
As for Bon Bon… That’s a tough question. A pony’s cutie mark does not necessarily equate to what their job is. Unless Bon Bon’s cutie mark is and has always been a fake, we can probably assume her special talent really is making candy/sweets/lollies (so assuming the role of a confectioner as part of her cover makes a lot of sense).
 
I suppose it comes down to whether this hypothetical pantheon is represented by a pony’s special talent/cutie mark or something that represents themselves, much like how the Elements of Harmony are derived from each of the Mane 6’s personality (minus Twilight, I guess, unless you count how she is awesome with magic or that she is the ‘magic’ that binds them all together as friends).
 
Personally, I like the idea of her being the Goddess of Espionage (or Spying or Deception or maybe even Monster Hunting…). But then, maybe she would become a Goddess of Candy, since the ponies of the future may not even know Bon Bon is actually Secret Agent Sweetie Drops…

It would be cool if G5 or G6 was in the distant future with several alicornified past characters as the pantheon. Lyra would make the best muse ever.
