I think Luna is ambidextrous. We don’t see her holding things many times, but she never seems to favor one hoof or the other when she does. In Luna Eclipsed she gesticulates with both hands, sometimes tosses the rubber spider with her left hoof and sometimes with the right hoof, and eats the apple with the right hoof. In Equestria Girls she hands Sunset Shimmer a tool at the end with her left hand, in Rainbow Rocks she writes down with her right hand, and in the A Banner Day short of The Friendship Games, she writes down with her left hand. So it is very possible that Luna is ambidextrous, but favors her right hand.

And about Fluttershy, the thing with her is that she almost never uses her hooves. She uses her mouth for almost everything. And the few times she carries something, she usually uses both hooves at once. I only remember three times she uses just one hoof, and it does not support anything: In the Ticket Master she holds the sponge to clean the library first with the left hoof, then the right one. In the Swarm of the Century, she crushes an apple with the left hoof, and in Might the Best Pet Win she cleans Tank’s shell with the right hoof.

Well, I’ve been seeing Spike, and he appears to be either ambidexterous, meaning that he can do things with either hand just as easily, or have Cross-Dominance, meaning that he favors one hand to do certain activities, like writing, but uses the other hand for other activities, like eating and drinking.
 
Sometimes he uses his right claw and sometimes he uses the left claw. But he seems to favor his right claw to write, and the left to eat, gesticulate and hold things. But there are few examples of him writing down with the left claw (like in Lesson Zero or Bats!) while in every other episode he uses the right claw to write things down. While he usually uses the left claw to eat, drink, hold things, etc, but there are a few episodes where he uses the right claw for that (In Owll’s Well That Ends Well he uses the left claw to pick up everything for the first half of the episode, then uses the right claw for the other half to eat, the again the left claw to hold things.)
