They said that they are separate. But according to Jim Miller, it doeasn’t mean they are not canon. He even defended them recently on twitter when someone pointed out inconsistantcy with the show and that they’re not cann. If he defend their canonicity then they must have some value to the storyline. Which mean that comic and book canoncs overwrite headcanons from fanfics.
Actually, comics are sub-canon. They can be viewed as canon unless the show does otherwise. To this point, there really hasn’t been much dis proven {with Twilight’s old friends withstanding}.

I don’t know about the books. But the writers did say that the comic are non~canon or something to that effect.
So basically headcannons and moments taken out of context. Most of it is disproven by comics (Celestia’s past) and books (Celestia is not immortal).
That’s a good question. I can think of several reasons.

As well, Celestia is a very forgiving mare. I honestly can see her looking past their grievances like she did with Luna. Whether it’s a ship or not, that’s up to anyone’s opinion.

Besides this, Comics and books are semi canon i would say.
Think about it, if Celestia was indeed in love with Discord in the past then why did Meghan allowed the Reflection Arc?
For her Celestia was in love Good Guy Sombra and thats it. The comics are here to tackle stuff the show wont likely touch.
Well, I said in the show. A lot of people seem to ignore the comics, even though there are some good ones. {I actually didn’t mind the Reflections arc that much. It had some good stuff in it and some wonderful world building.}
As well, the Journal of the Two Sisters, if I recall correctly, rule out that they grew up together. Seems more like he just showed up and bumped the two sister’s off the thrown in his dash for power.
However, a skilled writer could still draw from their current relationship and make something work.
She had a thing for Good Guy Sombra.
It is now very unlikely that there was anything between those two.

Well, a lot of Celestia and Discord’s history isn’t shown or explored in the show so that gives people a lot of leeway on their relationship before his imprisonment.
That and because Celestia is a bit of a troll herself and loves to cut loose. I mean, she loved his shenanigans at the Gala. Honestly, you can easily make it work. {Twicord would be a much harder thing to sell since they don’t have much of a common ground.}
Mostly because they’re both immortal entities that act as icons for two equal yet opposing forces of Order and Chaos.
Also because shipping. Don’t question it.
Why do people ship this again? They hardly interact at all.
He is always relevant.
